Hello,
I have gone through the Microphone setup, everything runs correctly. However, when I try to sing an interval in the exercises, its shows up for about 1/2 a second, then it goes away, I can't hit the answer button fast enough. It also shows up 1 octave below what I'm singing, can someone help me?

Hi Edwards,
Make sure that you have set your vocal range correctly (in FILE-->USER PROPERTIES). Male vocal ranges are tenor, baritone and bass (from higher-pitcher to lower-pitched). Most men are Baritone, it's the middle-of-the-line range that doesn't go as high as tenor, and not as low as bass. If you are unsure of your vocal range, I would advise that you select that one.
In interval singing, you have to hold the tone you are singing at a constant pitch for 1600ms. You can shorten that duration to 600ms in TOOLS-->PREFERENCES-->AUDIO (under "Auto insert").
In older builds, the pitch recognition was very (too?) strict. If you don't have the latest build, I highly recommend that you update to the newest version (currently build 641) so that you take advantage of the optimized algorithms. To get the newest build, go to the HELP menu and choose "Check for updates".

Do I first have to sing the root, and then the last note? Or just the answer? (For example>sing RE alone without singing the root?)

Well, I've been trying every setting, for me these exercises arent working at all. Since I have my Microphone setup with no problem, what else could be happening? I sing and it seems to recognize my pitch, but as soon as I get a question with another clef, it stops working,

If you have set your voice to Bass or Baritone, you should only be getting questions notated with the F-clef, and if you chose Tenor, it should be using the G-Clef 8vb (one octave up). If the exercise is changing clef with each question, then it could sound like your vocal range has not been set properly in User Properties (file menu).
In interval singing, the software expects you to sing the second tone from the root of the question.
